You know what I mean. my r1200gs idles a bit rough and seems to stutter and caugh whenever I give it some more gas. Before I tear down half of the bike, what should I check first?

Before anything you can just go have a look at the spark plugs and coils. Usually, if it's worn out already, that's when the rough idle and stutter happens. Also check the air filter because that's the one that's gonna choke airflow. If it ever comes to tearing down the bike, make sure you mark everything.

check the air filter from dirt or whatever, then check the fuel, is it dirty or if there's any water in it

with the fuel, air and spark sides mentioned, I'll say you might consider throttle body sync or failing tps. Both can give you similar symptoms
